The space sitcom, which starred Craig Charles, ran for 10 years and was a cult hit.
It topped a poll of 3,000 Radio Times readers - who were barred from choosing Doctor Who because it was "too obvious".
The X Files was second, followed by Lost, Life On Mars and Buffy The Vampire Slayer.
Radio Times editor Gull Hudson said: "Seeing Life On Mars and Lost in the top 10 was no surprise - they are perfect examples of `unreality TV` which is becoming one of the defining trends of the Noughties.
"But Red Dwarf at number one? That did surprise us. It hasn`t even been on TV this century.
"By taking Doctor Who out of the running - which usually wins every sci-fi and fantasy show poll going - we`ve obviously blown the field wide open. But it also goes to show the kind of long-term loyalty that these shows inspire."
Star Trek: The Next Generation, starring Patrick Stewart as Captain Jean-Luc Picard, was sixth - two places ahead of the original Sixties series.
The top 20 also featured The Hitch-Hiker`s Guide To The Galaxy, Quantum Leap, Twin Peaks, Battlestar Galactica and new show Heroes.

Glazy, I must insist you remove that picture of Red Dwarf and replace it with one from the series when it was actually a comedy, Red Dwarf finished after series 6,your picture is of the later series when it became unwatchable when the writers and producers raped the show of all it's integrity with their crap jokes and pc humor, change immediateley.
I though Red dwarf was only funny between season 2 and 3!
Odd for Torchwood to make it in and not Firefly. At least bloody Andromeda wasn't in it either.
"Captain Scarlet and the Mysterons", "UFO", "Space: 1999" (first series), "Gerry Anderson's New Captain Scarlet", "Quatermass" (all 3 '50s serials), "Doomwatch", "Survivors", "Timeslip", "The Tomorrow People" (original), even "Star Cops" are all better than some on the list! "Red Dwarf" had excellent visual effects by Peter Wragg but was really "Steptoe and Son" in space!!
Then there's Irwin Allen's other shows "Voyage to the Bottom of the Sea", "Land of the Giants" (my favourite of the four) and "The Time Tunnel", the first episode of which sees the time travellers materialise on board the Titanic! Now there's an idea for a "Doctor Who" story... if it hadn't been done before!!
I agree more with Timewarden's list of shows that should be on there.
